Multiple identical releases
Her first release was from the 2012 Wedding Single Packs, which were themed around the FiM 2-parter "A Canterlot Wedding" - Lyra is featured in these episodes as a bride's maid.
There were two variants on Lyra's Wedding Single Pack - Both came with a pink brush, a wedding invitation, a picture frame of the mane 6 - But one came with a DvD of the FiM season 2 episode "Lesson Zero" (Not "A Canterlot Wedding" for some reason?)
She has a cutie mark on her right side in these 2 packs
Her next release was in the 2013 Favorites Collection, which was a Toys R Us exclusive collectors' series, marketed more towards older collectors & show fans
She came packaged with Queen Chrysalis, Princess Cadence, Shining Armor, Diamond Tiara, Lyrica Lilac, and D*rpy Hooves.
She has her cutie mark on her right side in this pack
She was then released as bagged brushable in 2014 - In this release her cutie mark is on her left side.
Her final release as a classic brushable was in the 2015 box set Cutie Mark Magic: Pony Collection, which despite the name "Cutie Mark Magic" just contains regular brushables, unlike most Cutie Mark Magic ponies which have extra decals. She is packaged with the Mane 6 and Cheerilee

In the individual pack, her eye color is also a bit darker, and the irises just have less detail
